How to reapply for visa and apartment before moving to Japan?

I lived in Japan for five years, first going to language schools for three years then working for two years. I moved to the United States last year and am now working to get a visa again. I talked with the company I worked for previously and they seem interested in hiring me again. But they have told me that finding an apartment and obtaining a visa will be difficult since I am not currently in Japan. They said that, since I am currently in the United States, there is a different visa application process that involves me not being allowed to choose my work location and that I may have to live in a shared dormitory for a certain period of time. How true is this? It feels strange that I would have been living in my own apartment for the entire five years before, starting from my student visa and through the engineering and humanities visa, but would now have to follow different rules in a sort of probationary period.

Any other advice on obtaining a work visa and an apartment would be appreciated. Like I said, I was on the engineering visa, have a bachelor's degree in data analytics, speak decent Japanese, and have work experience at a Japanese company.
