I'll be renting another apartment in a different prefecture. Do I still need to submit a 転出届 (tenshutsu todoke) to my existing city office? I won't really be moving out because I'll still be staying there as well.
I understand I would need to register at the city office at the new apartment.

If you’re keeping your old apartment there is nothing you need to do. I had an apartment in Tokyo for years before we bought a house and moved the family here. My residence stayed in Yamanashi. All officialdom cares about is you’re registered somewhere, they’re not particularly picky about where.
Nope. However, all pertinent physical mail will be sent to where you are registered. So if you are spending more time in the place in the new prefecture you might want consider it. But there are no problems. I have two places and am only registered in Tokyo. Never been a problem.
It’s very common (or at least was) for salarymen to temporarily locate somewhere away from family. I think my father in law did for a year when my wife was in school. I can’t imagine he would have changed anything
