Wife and I will be in Tokyo Jan 1-11 and really want to do some good shopping in the cities various boutiques and independent retailers. I realize many will be closed for New Years but how soon after do they reopen? Is it just New Years day or is ot several days?

It depends on the size of the shop. There’s an inverse relationship between the number of employees and the length of time it’s close as a rough rule. Department stores generally close for just a day; sole proprietorships might be closed for a week.
Bunch of mid to small size stores will be closed until around a week after new years. Particularly family run type businesses.
Conversely shops that do open have some pretty good sales and events like lucky bag sales
During New Years and first week of January you can grab yourself some *Fukubukuro -* Lucky bags with random stuff.
You can get a real bargain or…. Just trash. But that is the fun of it.
Else as already stated, just take a look at most shops opening hours you can find online.
And shopping isn’t shopping, since it depends on what you are looking for.
