I went to this hospital last year after injuring my foot at Fushimi inari. They had an English translator on staff that helped guide me through. All the other staff, doctors, nurses, techs, spoke Japanese but the translator was on hand to translate. I went to the emergency room, they told me what it would cost before seeing anyone, I left about 90 minutes after arriving having received an x-ray and seeing the doctor. It cost me all of $150. In America it would have cost $1,000+ without insurance. If you go during outpatient hours it will be cheaper but even emergency room costs were very reasonable.
You want to go to a 眼科 clinic, an eye specialist, search google map.
I would forget about english and just go to the closest relevant clinic to see a specialist, not a general doctor. You can make yourself understood with google translate and ask them to put the illness kanjis in your phone.
There are two main types of conjunctivitis, one is bacterial and the other one is viral. Viral really sucks because you can’t but wait it out for several weeks and it is painful. They will do a test to see if you have the virus type (Adenoviral Conjunctivitis).
In any case they will likely issue you the medecine right away on site, drops to put in your eyes and will explain to you how to use them (x time per day, shake before use or not etc).
