Renting apartment in Central Tokyo

I’ll be starting a new job in October, and my workplace will be around the Minato area. I’m currently looking for a new apartment nearby — ideally one with a commute of under 30 minutes. This is my first time renting an apartment, so I’d like to understand what I need to know about renting in Japan, including costs and the process.

My company is offering a ¥20,000 housing allowance, so I’m looking at properties in the ¥70,000–¥80,000 range, which would bring my out-of-pocket cost to around ¥60,000 per month.

I’ve been checking listings on the ATHOME app and focusing on apartments near Kamiyachō Station, akabane bashi station and azabu juban.

Property 1:

Rent: ¥76,000

Management fee: ¥15,000

Security deposit: None

Key money: None

Cleaning fee (excluding tax): ¥40,000

Insurance (2 years): ¥18,000

Size: 19 sqm

Floor plan: 1-room (Western style)

Built: 1970

Property 2:

Rent: ¥74,000

Management fee: ¥5,000

Security deposit: 1 month

Key money: 1 month

Cleaning fee (excluding tax): ¥40,000

Insurance (2 years): ¥18,000

I’m not sure how to weigh the pros and cons of each. Should I prioritize apartments with no key money and lower initial fees? Or is it better to go for lower monthly costs, even if the upfront cost is higher?

Also, since my boss is helping me find a place and encourages me to live close to work, I’d prefer something convenient but still affordable. Should I find a better apartment outside minato which cost 50-60k yen but 40min – 1hours commute?
