Does the salary requirements for HSP points include 職能給?

In reality, I have earned more than enough to clear the points in the last year, however the thing is my company has a ridiculously low 基本給, and if only 基本給 + fixed bonuses are included in the calculations (that is, not including 基本給 which actually represents your skills) I won't even cut the minimum 3M, even if I had enough points else where.

So how are such "performance based" salary systems actually handled? I don't really want to waste possibly waiting up to 2 years just to get denied on this ridiculous point…
