Can I enter Japan normally on a skiplagged flight with my zairyu card?

I have a flight itinerary that goes from Toronto -> New York -> Tokyo -> Seoul. I plan on getting off in Tokyo and not continuing on to Seoul.

Would immigration have no issue with me entering the country with this skiplagged itinerary? I’ve never done it with a zairyu card before.
