Went to Japan 3 times, it’s my favorite country in the world. Our highlights were:
Miyajima (morning and evening when tourists are gone), Magome/Tsumago (same, morning and evenings), Nikko, Fujikawaguchiko, Koyasan, and a few other spots.
Our favorite city was Kanazawa (Kyoto good but too touristy).
As you can see we love Japanese historical/cultural sites mixed in with nature.
We will go in November for 2 weeks with a car.
With that being said, Kyushu or Tohoku?
